Default 99 cobra engine into a 2000 3.8 mustang

I am thinking about buying the engine out of a 1999 cobra with the teksid engine. What will I have to replace as far as computers are concerned to start the car when I'm done, or will I have to tow it to a Ford dealer to program it?

You will need more than just the motor and ECU. It's a very involved swap. Your best bet is to get the whole car as a donor, so you can pick up all the parts you'll need.
I'd take motor on the K member with front suspension and brakes, trans, under hood harness and dash harness, dash cluster, ECU. If you haven't done it already, you'll also want to address your rear axle. No point in making power if it all goes to one wheel.

If you just want 320 hp, look at adding a supercharger to your stock 3.8L. Less work, less hassle, usually less money and the same power as swapping in a 4V. Also less weight on the nose.

Default 4.6 into 3.8

I would have access to all the evap and fuel lines, fuel tank with pump, all the computers and cluster, harnesses. Exactly what computer would be required(ECU, BCU, cluster) is that it or are there more. I think the guy has all the parts I mentioned and more. I already have a cobra rear end in.
