2011 5.0 crank relearn issue.

2011 5.0 crank relearn issue.
Hi guys,
just installed a late 2014 5.0 into my 2011 GT as the old engine died. think its a late 14 engine as the dipstick is different.
The garage have had an issue relearning the crank sensors and it wont do it properly. They have tried revving it higher and also taking it for a drive but nothing has worked.
They think my ECU is tuned and my car has a big JLT intake and exhaust and they think that they need to return it to stock in order to relearn the crank.
Does this sound right? I've just ordered an X4 tuner but if it doesn't work I don't know what else to do. Still not using the car until I've returned it to stock as I didn't even know it was tuned and think that might be why the last engine died (but that's a whole other story)
