The UCA on the 05-09 mustangs use a 14mm bolts with a 16mm bolt hole. That's the clunk. I've dealt with it for the longest and finally mounted a gopro up under the car and went for a few test spins...

bore is how wide the cylinder is, stroke is how far up and down the piston travels. A 4.6 to 5.0 stroker kit will increase the distance the piston travels.
