Something I've been kicking myself for not doing when I put the intake on, I've still got e7s. Right now the longblock is stock. The clutch and tranny are still untouched. The rear is 31spline....

Hmm. I've not had much issue with my Mach system. But, I think my year just had beefed up speakers and door tweeters. No special head unit or changer.

Another tip is to use chalk or colored wax and mark the timing mark you want, get it into the notch and wipe off the excess. It makes it wonderfully easier to read.

As with everything having to do with valve/piston clearance you really want to be sure. And the only way to really guarantee it is to measure.

Does it stall at all? It sounds like possibly the spark delivery is inconsistent.

Have you tried replacing the ignition coil? When you swapped distributors did you replace the strator coil?
