It is probably just the plastic thermostat...

It is probably just the plastic thermostat housing - and it gets mis-diagnosed as a water pump issue because the fluid runs from that housing down the water pump. Most of it goes under your intake...

Double check that - the plastic thermostat housing is the more common problem on the 4.0, and often mistaken for a leaky water pump.

The 2005 doesn't require setting the parking...

The 2005 doesn't require setting the parking brake like earler models. As long as the car is stopped the top works. If you are rolling it won't work but parking brake has no affect

I think that you are the one I heard about needing to swap the flange. Strange how some 2011+ come with the correct flange, but others don't. So best to be prepared for the flange swap and check it...

Not likely the heater, that would be a different smell for one thing. And the leak in the cowl and drain, into the cabin, right where the OP describes is common.
