When you get the engine, bring it straight to an engine builder and have them "inspect" it. It'll be the best money you ever spend on it.

Was the intake side of the heads milled when the decking was done?

If the heads have been milled enough, it can cause a misalignment of the coolant passages between the head and intake.

I run a bead on both the manifold and the block....

I run a bead on both the manifold and the block. then gently drop the manifold on. Then I pick it back up and check for contact across the whole length. If it missed anywhere, I add more right stuff....

For one, the factory Cobra map is actually quite terrible. The injector slopes are wrong, right out of the factory. The fuel maps are overly rich to compensate for the poor injector...

likely because its the least efficient supercharger available for our cars... There are also significantly less of our cars on the road than there used to be. You could choose something much better.
