neither one is going to be cheap. there are just less steps with the 03. yes, i am aware that the initial buy in price is steeper which i agree is a downside.
with the 96-01 you would have to build the motor, buy an s/c, and do all of the little supporting mods. this might be cheaper total, it may not, i haven't done the math.
it really just comes down to personal preference. would you like to spend less initially and spend more in mods? Or would you like to spend more initially and spend less in mods?
EDIT: and these comments are assuming that the OP will want more power some day. otherwise the 96-01 will be cheaper hands down.
Well you can get a 96-98 for $8k in good shape, you can get a blower kit for $3000, $3500 tops, if you go ahead and buy 60 lb injectors you don't have to replace them if you want mor epower and they would be fine for 4xxwhp as well, same goes for a MAF. thats $11,500 for a 4xx whp car. You can forge the internals and go to a T Trim for $3k easy.
$14,500 + say a grand for the rear end and 1300 for a promotion t-45 rated @ 750 hp.
Another $1000 in port work thats $17,500 for a 600whp monster, which is the price of a termi, and thats if you find a good deal. Again thats assuming you can do all your own work. Another benifit is you don't have to have all the money at once, you can slowly build it roll around with 4xxwhp for a year or 2 while you save money.
To see 600+ on a termi you need injectors/MAF/KB/whipple, IRS brace (or you're snapping something) the headcooling mod and depending how much further above 600 you go, a 21 spline input shaft.

I'll be honest, even though I drive a mildly modded 01 and run right along stock 03's(or badly driven modded ones), go for the 03/04. Stout shortblock, great heads, T56, ... other than a built sra, what else could you want?

im sorry but 03 cobras dyno at like 100whp more than your car.
Unless you're on full slicks vs a street tire i don't see that happening.

I guess that is where I am undecided. I don't have any problem installing most of the bolt ons and blower myself. If I were to need to upgrade the internals I would need to find someone to do the job which could be considerably more expensive. Of course if I went that route I would hope to have it done as part of a plan and not because I blew something up.
I was also wondering if there were any issues with the transmissions at a certain power level. I am under the impression that the 6 speed is pretty stout.
Going with an older model would allow me to make the purchase sooner and build as I go.
