I've seen a number of them with hood liner removed as seen above on that white car in person. I think I'd just remove it if it was me. It looks pretty cool.
That "Hood Liner" is actually a safety feature from Ford. It's made of fire retardant material that drapes over the engine bay in case of engine fire to suppress it. I suggest not leaving it off just in case lol.

Urban legend. It is noise suppression, not anything fire related
True on the hidden pony on the hood. Underneath the hood insulation lies a metal embossed Pony. This creates a temperature offset displaying the Pony when frost/ice is present.
The feature where the remote rolls down the windows was featured in the first half of the 2005 models. Had a 2005 V6 that did it.
And the feature was dropped in 2006 because of complaints.

And yes, I think it was brought back on the S550 platform.
I have it on my 2016 SHO (opens the front windows and pops the sunroof open) and on my wife's MKZ it opens and closes the windows and the full glass roof. The Lincoln has a lot better range than the SHO; I did it from quite a distance when I noticed some people looking in through the open roof.
