Warranty coverage is simple. Ford warranties the car that Ford built. If you modify the car it is no longer the car Ford built, it is the car you built. If that modification fails or is determined to be A cause of the failure, then Ford will deny coverage for that repair.
Changing exhaust won't "void the warranty". If you have a problem with the exhaust of course Ford won't warranty it. If you have a rear end failure or engine failure then it is very unlikely a muffler change had anything to do with it.
