Alternator wiring.. What is what?

Default Alternator wiring.. What is what?

Ok.. so I was looking on some sites for mods for the mustang which got me into looking over the stang for any mods I might want.. Well I ended up in the engine compartment and i noticed that the plug that goes on the alternator only has two wires.. I found this odd as I was just online and saw a repair plug and it said of my vehicle (2003 v6) that i should have a three wire plug.. I traced the plug back to where it plugs in near the fuse block and see that at that connection point it has three wires that plug into another connector that has three wires.. I lift up the wire loom and see that one of the wires was cut.. I have a pa performance high output alternator installed.. When they installed it they didnt mention anything about the plug not being right or anything like that.. they said it was working and everything but the battery light was now on after the install.. prior to the high output alternator they had said there was a problem where the stock alternator would only charge the battery when it was getting gas and not at idle or something along those lines.. but now with the high ouput alternator they said everything was ok.. So.. I was hoping someone would know what the three wires on the alternator are and what they go to so I can try to determine what wire was cut and for what purpose..
