Question V6 Replacement swap

Hey guys, running into some trouble here, have a 2000 V6 Mustang here. Background, the old motor went bad, and I swapped the motor and transmission, from my old project car which was the 98 v6, this one was manual. I just used the block from the 98 and bolted all my split port goodies on top. I checked all the critical bottom end parts as well as top end while I had it a part. Long story short, I got the transmission and motor all dropped in, car fires and everything. I seem to have a misfire that I'm having a hard time diagnosing. But at this point I think I can conclude to one of 2 things. Because the car previously was a cali smog ready car, the computer is still looking for the readings from the smog pump and somehow affecting the air to fuel ratio (running rich) or; when I did the swap in the process of checking everything, I noticed that the connectors between the cam position sensor were different, as well as the magnetic end of the shaft that meets the physical sensor itself, however the shaft and gear were the same. (The rotating point on the shaft that meets the sensor was a little bit wider in width than the 2000s) So what I ended up doing was using the synchronizer from the 2000 since I'm still using it's harness. Could someone help me brain storm this? I have another car to drive for a limited amount of time so I would like to get this resolved before it turns into an issue. If a sensor was missing it would throw a CEL code and tell you as such. Did you swap the computer from the ’98 into your ’00 car? If not, then that may be your problem. You should also have used the wiring harness for the ‘98 so all the connectors fit all the sensors etc. Good luck...

Thanks for replying! The 98 harness was a bit short. And I'm still using my 2000 sensors, as well as computer, I heard you could use it and have it retuned or something. But I retuned it myself enough to get the computer to realize the transmission swap. But If the end of the shaft that meets the sensor is wider than the 2000s would that pose a problem? When the car runs I have no funny noises, or anything. Just a misfire. Essentially as she sits, it's the 98 block dressed with 2000 split port parts.

Would this scenario call for swapping the computer? Or could it just be reflashed? I heard if you reflash it it'll be in limp mode. Which I would like to avoid really, if possible.

Sorry to keep posting but I ran accross the pictures I took of the cam shaft synchronizers (cam position sensor) before I scrapped the old Motor, the 2000's synchro is in there atm, as I don't have the 98's anymore.
