Alright guys I think I made the choice to spend my money and change my spark plug wires rather than opt for a cheap cai and get no noticeable gains. I'm looking at msd 8.5mm wires from AM. My question is is there any tips on install or techniques?

replace them one at a time so you don't mix up the firing order and use dielectric grease on the inside of the boots if they don't already have it.
It will keep the boot from sticking to the plug if you need to mess with them again.
You should also change your plugs out if they have 30K miles or more on them since you'll be doing the wires.
I never used MSD on my 00 V6 but most aftermarkets have straight boots and will hit the exhaust. Make sure the boots don't touch the exhaust manifolds or you will need to be replacing that boot ever couple of months.

when I did my wires, I laid the stock ones out on the floor. then matched up the replacement ones and positioned them the same way (there is a bit of a stagger). Then all you have to do is transfer over the clip/retainer pieces onto the new set at the same spots and put them on the car.

For replacing the wires the first time, it's usually best to change one wire at a time. As mentioned above, it will help prevent getting wires crossed and routing to the wrong cylinder. Another good option, is take a bunch of pictures before you get started. It's always nice to be able to revisit the stock setup. Other than that, you should be good for the install!
You mentioned the car is running rough at the moment. So, while you're in the engine bay, it's not a bad time to clean the MAF. You can pick up any MAF cleaner from your local autoparts store for a few bucks and clear any grit from the MAF sensor. This may be the fix for your issue, plus it can't hurt!
