Default Rough idle after 1500 RPM

About a few weeks ago, I changed my oil and put some lucus oil in. I started the car and let it run for about five min. Then i took it out for a ride and it was running smoothly. I got the urge to put the hammer down. I went from 1st into 2nd gear and got a 2nd gear chirp with my (SCT eliminator chip) had it on stage 1 93 octane and after that i noticed a weird vibration. The following week i eliminated the basics -put new NGK ridium.ix-Fuel filter-sea foam-egr control solenoid and egr valve and tested fine. Took it to a mechanic he told me that he checked the harmonic balancer and the fluids and spark plugs they were fine. I ask about the fuel injectors, he didn't seem to think that it would make the car have a vibration. He said it would make more of a sputtering if it was the fuel injectors. He also told me that he thought it was more of a internal engine or possibly torque converter. I was wondering if anyone else had this problem or can help me figure out what is wrong....Car info 2004 3.L mustang
bbk CAI.
SCT eliminator chip
4 stage settings-stage 1 93 octane-stage 2 89 octane-stage 3 87 octane
NGK spark plugs
