Default knocking noise at 2200-2800 RPM??

My mustang gt is just over 6 weeks old and I am absolutely loving it. I just had flowmaster 40's put on it 3 weeks ago and also loving the sound. After 2 days of owning my GT my girl and I left for Miami to jump on a cruise ship (1500 mile trip). Anyways, her lately I have noticed a knocking noise at the 2200 to 2800 rpm range in forth gear. To me it sounds to me like a rod knocking but I dont have any power lose or SES lights. it only does it under a load like going up a hill. I dont know if it is the flowmasters breaking in or what but it is starting to worry me.
I took it by my Ford dealership and they said that they couldnt look at it until Wed. I was just wondering if any of you guys has experienced the same thing. I can put it in neutral and rev up on it and dont hear it. I have not really ran it hard, never raced or spun the tires. I have grabbed a few 2nd's but it was only a chirp.

Any ideas?

i actually have the exact same thing goin on and i think it has something to do with aftermarket exhaust. i dono about yours, but my muffler uses less hangers and can be moved more easily than the stocker. i think this leads to more movement all along the exhaust and some part of the exhaust is tapping on something else.

no this is another problem that the mustang motors are having. i have the same thing and the dealership states that this is a common sound and they will not fix it. They are aware of the problem and know how to fix it, they just wont. on one of the sides of you motor depending on which side the noise is coming from there is a varible cam timming part. that needs to be replaced. They will not fix mine so i had it estamated to have the noise fixed and the cost was 700 dollarst at a shop. So this is why they wont fix it. They say it wont hurt your motor but to me it sounds like a lifter and when you are sitting at a light and all you hear is knock knock knock it just doesnt sound good. Im still trying to get my repaired but still no luck. So good luck to you

Well I found out what the problem was. The tech at the dealership rode with me for a little while and took it back to look at it. He noted on the repair order that it was the intake and exhaust pulses resonating. I guess that im covered against any engine problems as long as the tech noted that there was not a problem at this time.

He also noted on the repair order that he was looking for engine mods too
