I just had a Pro 5.0 shifter put in my 05 and it is noisy as hell. I love the feel of the shifter, but am wondering if it was installed properly. I understand that you are going to pick up some additional road noise with this install, but I am hearing metalic rattling under the shifter (its not the bolts that connect the handle) and from under the rear seats. All of the rattles come during medium to hard acceleration and gear does not matter.

The rattle under the shifter is worst when accelerating in 5th gear from 70 - 100 mph

I am most concered with the rattle comming from the back under the seats. It is very high pitched but not too loud, but loud enough to hear over the loudmouths. Could this be from removing the drive shaft?

I did not do the install, so I am not sure if the drive shaft was removed. I plan on going to the shop tomorrow to inquire, but wanted to see if anyone else has had these problem.

I don't have any clue what the may be rattling, but I have a pro 5.0 in my 06 and do not have any rattles. Additional road noise yes, but rattling like you're describing no. I would definitely ask the place that installed it.

Sounds like they might of unhooked or removed your driveshaft and didn't mark it for re-alignment, could be a half turn off from what it was. On my car there actually were alignment marks already on the driveshaft and where it went into the tranny and rear-end. Also it could just be the shifter itself, they make some dampening gaskets for the shifter.
