They are so easy to keep clean there is no reason to remove them. I guess they divert water away from the firewall a bit. I'm going to flush my cowl every time I wash my car. Just spray the hose full force straight down into the cowl vent slits and it shold force flush any debris out. I will still check it with my finger too. A little Mustang prostate exam... 
I wish they had a screen over the slits, then this problem would not exist. My yaris has a cowl screen...

I have driven my 05 through plenty of rain. Have had a few water leak issues.
Solved the first problem (water leaking from passenger side dash) by cleaning the seed pods out of drain grommets in the cowl area.
Solved the second problem (water leaking from under driver side dash onto my pant leg) by reseating the seal around the driver side window. That seal, when set properly, directs water out the hinge pillar area. When it is not seated correctly it directs water to the inside of the car.

Mine leaks.
07 V6.
Replaced the cowl clips with the new improved heat
sealing cowl clips and no change, still leaking.
Did the plug the rear air outlets in the trunk and pressurized the
cabin trick with the soapy water and found leaks around the pass side
window trim like the TSB shows. Guess I am buying the new pass side
window trim and replacing that also.
You can actually see the sealing foam working its way out from under
the plastic trim and no matter how many times I stuff it back under
with a credit card, it works its way back out. I have seen many with
this foam sealing material coming out from around the plastis window
trim on the pass side by the door mirror.
07 V6.

Today I have water just pouring in onto the floor from under the dashboard, and I do mean pouring in...the whole floor is soaked right now...on my way to the ford dealer to find out why a 4 year old car is leaking like Niagara Falls right now.

Check the condition of your SJB (Smart Junction Box), and the fuse box that's located to the right of the passenger's feet. Pop that access door off, pull the plastic lever and look for corrosion in the connections.

I have an 07 with 11K miles, if it is parked outside it is never under a tree, always garaged at night, never driven in winter. I drove it the last two days through pouring rain to work and back, passenger's side is dry as a bone.

I have an '07 as well with 9K miles. Unfortunately due to my garage being full, I have to park the Mustang outside. I do keep a car cover on it but I never drive it in the rain. So far (knock on wood) I have no leaks.
