It's gotta be coming from the Head Unit then..... it wouldn't be a 'sub specific' problem.... I'd look at the volume pot, could be just a bad contact in the pot, which could cause both the drop out and the static your hearing.....do ya get static just by turning the volume up and down??? try jiggeling it to see if ya get any volume fluctuations or static....

I'm not sure how to describe the sound the Sub makes. I guess it's like constantly brushing the wires together? It's constant and it doesn't matter if I turned the radio all the way up, or turn it off. It seems if I leave the radio off completely, and then I turn it on it'll play the other speakers fine (minus the sub) but after a couple minutes they all go nearly silent.

Sounds like the output IC's in your stock deck are shot. I had a Pioneer Premier deck that did this, and it had to get sent back to Pioneer to get the preamp stage and IC's replaced, as well as a new faceplate with rubber buttons that wouldn't come off gradually from the oil on your fingers...lol
I think that it's a burnt out preamp stage in your stock deck...the speakers, especially the subs will play that wire rubbing static sound you mentioned, since they are amplified...the amps are doing just that, amplifiing whatever is being sent to them.
I've only got the shaker 500 in my car, and it's the best stock stereo I've ever had...

Sounds like a problem with the head unit itself. You'll more than likely have to take it to the dealer. Call them up and make an appointment and tell them you'll need a rental. A way around that would be if you know someone with an 05+ shaker head unit that you could swap out to see if that fixes it. It only takes a couple of minutes to get the head unit out and there's only two harness connections to disconnect.
