If it's really a misfire then you'd be setting codes... it's possible it wouldn't have tripped the MIL though... you can probably go to an auto-parts store and have them read the OBD codes for you. That'll at least shed some light on the situation. About the K&N possibly contaminating the MAF, while you're at the auto parts store pick up a spray can of carb or throttle body cleaner that is electronics safe and pull your MAF and spray it clean. That'll at least prove to you (if not the dealer) that it's not the K&N. Outside of that, if your dealer still won't warranty the problem, then say you want to speak to the reginal ford service rep about the issue. The ford rep might be more resonable.

Thats what I'm saying by not tripping the MIL (same as CEL)... often codes get set in the ECU without turning on the light and an OBD reader might show something. Fuel filter is a distinct possiblity too... coulda gotten a batch of bad gas and clogged the filter. Worth changing that out while you're at it... If the dealership really trys to run it to ground and finds it's the fuel filter they might charge you for the work anyway.
