So I'm adding the finishing touches to my car's exterior this week. I need to get these parts painted and I don't want to be ripped off.

Saleen side skirt (primed and painted etc etc)
window outline painted to match the body
fender holes filled and painted over
Shelby Gt500 spoiler needs to have a few deep scratches touched up
Trunk has a line of Gorilla Glue on it that needs to be taken off SOMEHOW (yet I can't find a way other than repaint the whole trunk)

How much am I looking at here so I don't get screwed?

With paint & bodywork, and assuming you are only painting those parts(no blending/etc) I would think between $250-500 depending on shop(and usually quality)

^ Maybe you missed the part about filling the fender holes.[&:] I would expect that to bump up the price a decent bit... if you want it done right anyways.

Youre looking at about a pint of paint if you do have to redo the whole trunk. From Ford that usually runs about $120 bucks. Labor for welding holes, reparing gouges, and priming and painting 4 rather large pieces... I would guess around 800 bucks, depending on their rates and how quality of a job they do. So assume around a grand after taxes and such. Just my guess though...
