Yes, but haven't noticed it since I did my throttle deadspace mod, now I can more accurately control the revs in the first couple hundred RPMs when starting out, getting rid of the shudder.

Yep.......its normal. My Mazda 3 had the same thing (worse on my bros Mazda 3)

The two Mustang GT's I drove (mine and the test driver) felt the same, and sounded the same in the driveline department

My stock 07 Mustang uses a carbon fiber clutch plate and it does not chatter. The hydraulic clutch linkage system helps reduce chatter compared to the old 60 and 70 vintage mechanical linkage that magnified the chatter when the engine moved. Clutch chatter is usually caused by an uneven surface on the flywheel face or pressure plate or a miss adjusted clutch cover. But after decades of driving manual transmission cars I’ve noticed that certain driving styles can make even perfect clutches chatter. I’ve found that clutches work better and have less tendency to chatter if you are more aggressive and let them out faster rather than slipping them a lot every time you start moving. I’ve had people drive my cars (not my Mustang) and the clutch would develop chattering and then after I drove it awhile the problem would go away. Of course side slipping them at 4500 doesn’t help much either.

I tend to ease into my shifts as you describe, I down shift the same way, maybe that is the problem?
