How well to the GT500 and Roush cover the holes? The reason I ask is because my holes are not factory holes. I had someone drill them to install the factory spoiler. I am worried that they may be off a couple centimeters or so but they are definetly close enough. I am just worried that the holes that are not being used will be noticable on the outside.

If your holes are a few centimeters off, the GT500 spoiler will cover no problem, I think.....Now, that being said, since you need to use two of the four "factory" holes, I think my concern would be fitment of the new spoiler, if the holes you drilled are too far off.....
