Exactly, the shelf in the back precludes most factory boxes. You'd either have to mount it where the box overhangs or custom build a box for the shelf. Either way, you'll loose much of your trunk space. The only way to preserve most of your trunk space is to nestle the box into the side. That would mean either a small box with like 2 8's such as the factory Shaker 1000, or say a 10" on each side.
I would imagine JL will come out with some custom boxes to fit in these side recesses before long.

Thanks for the replies guys. I am going to get a custom box made for 2 10's that will be suspended by the metal framing where the stock subs stick out from. Will fit nicely against back seats and will allow me to get spare tire when needed without removing box.

Just to warn you ahead of time if you are talking about the ceiling of the trunk back by the rear deck (the hollowed out areas in my pic of my trunk/sub above) - the metal there is not very rigid. That is the exact area where my rattle is coming from. Your plan may work - but I'd reccommend dynomating that area and bracing your box.
