They took my word for it as it's a known issue. They have a company they subcontract it to that actually does the work. IIRC they resealed around the cowl area and passenger side window. Stunk like polyeurothane for a couple of weeks after but was worth it.

It also rained like the dickens here yesterday and the water leak
reappeared. Exact same spot as the OPs leak. [:@]
I have an 07 V6 and the leak first appeared about feb of last year
2 months after buying the good ol stang. It leaked enough the first
time to warrant leaving the trim pieces off and pulling the carpet
back to allow it to dry. I left it that way for about 6 months and
waited for the next rain and leak. It rained but no more leaking.
I reorientated the big rubber bushing in the firewall on the passengers
side hoping that was the problem. Then I reinstalled the carpet and
trim pieces thinking the leak was fixed. Not so. Next step will be to
pressurize the cabin with the vent blower on high and block off the rear
air exit flaps above the rear tires in the trunk area. Then start spraying
soapy water around the front cowl area and maybe find the leak.
This is one of the Ford Workshop Manuals procedures for finding cabin leaks.

Damnit. I take the bus to work now to save on gas and mileage on the stang, so it sits in the driveway most days of the week(at a front incline. don't know if that matters or not). Yes, I know I need to get a cover, just haven't had the money for a decent one yet. So it's been snowy/rainy here this week and I literally just took it out to go pick up something for the wife and as soon as I start accelerating large amounts of water start spilling out on the passenger side. It was ridiculous, but it's good to know I'm not the only one. What's weird is it's never happened before now. Ugh.
