Default Best Use for $1000?

I recently got a stock 05 GT. The only thing I've done so far is add a pair of Ford Racing Stingers. My overall idea is to get improvements in all areas (acceleration, handling, etc...). I'm planning on spending $1000-$1250 of my tax refund on mods. I've gotta do my part to help the economy, right? But seriously, I've got student loans to pay off and $1250 is really a self-imposed hard limit. My plan is to slowly build the car up as my budget allows, and once it is paid off, supercharge it. But for now, I'm interested in the best bang for the buck mods. I know intake/tune is on the list for around $600. What else would you guys recomend? I was thinking maybe something suspension related. Thanks for your help!

I was thinking about gears. I already have the 3.55s. I've heard that the 3.73 isnt much of an improvement while the 4.10s aren't good if the car is supercharged. Could be wrong though. I'm pretty much a noob.

You are pretty much correct, but then again, if you are going to go with a Supercharger that soon, then don't spend the money on a CAI and tune either. Do as Warmachine said, and save your money for the blower....
