I guess I thought this was a powered up and down antenna. So to tell you the truth I wouldn't use the wire I just showed you. The antenna only needs the power since it is amplified.
So if I were you. I would forget everything that everyone has said here and just do what I said before and splice it into the RED wire and be done with it.
Looking further into the manual I came across this... (MORE ADVANCED AND NOT NEEDED... DON'T DO IT THIS WAY!!!)
Though this would be the technical and best way to do it. It would require more understanding from you and to tell you the truth it's going to give you the same thing as before.
The only difference would be the antenna would turn off if you manually turned the radio off while the car was being used. But honestly I don't think I have ever turned my radio off. Mearly turn it down...

So, basically I should just use the RED wire you circled in the picture from the manual then?
Also, I have one more question:
1. Back to the illumination orange w/ white stripe wire.....So, from the pioneer harness I took the orange w/ white stripe wire and ran that to the headlight wire as described above. BUT I did NOT connect the orange w/white stripe from the metra harness, is this what I was supposed to do???? Or was I supposed to connect the orange w/white stripe wite from both the pioneer and metra harness and then run that to the headlight wire? OR did I do it right and should NOT connect the orange w/ white stripe wire from the metra harness?

Yes use the red wire.
You should connect the Pioneer illumination straight to the mustang. If you use the Metra harness it won't align to the right spot in the ford harness...
