I'm a design with 7 years of experience and right now I'm running GT take offs on my supercharged v6. The stock GT takeoffs look not so good up close because they are poorly finished with lots of scratches, writing, labels, and welding spray. You can't really see this from under the car and actually the mustang looks MUCH better when you are able to see the mufflers because it gives it much more impact and strength from the rear angle, like the car is taller and wider. Like a race car.
Painted black mufflers don't look very good unless you have some very special tips on them which you want to show off, and that's not the case. What I did was take a professional polishing compound and after removing all the surface imperfections cleaned the mufflers to a satin finish. This is the best looking way to do it and fixes all issues from the factory.

High heat and bake it dry in the oven for 24 hours at 200 degrees.
Looks 100% better than the OEM non-painted muff.

I am not sure if it will look ok. It kind of reminds me of those Tijuana body shop , slap on some bondo, repair jobs gone bad. But I guess Ill have to see one done.

RE: Painting Muffler
I used black BBQ grill paint to paint my stockers because they looked so ugly and unfinished from the rear. Just taped everything off and shot them on the car. Now I have Pypes MDs, though, so there is not mufflers.

I like the blacked out look, with the V6 rear you could see the muffler's unfinished shell from the side of the car, now it blends in, dont notice it except the tip : )

RE: Painting Muffler
Did mine (mostly just the rear of the muffler; anything you could have seen in silver from behind the car) the night I brought it home from the dealer; used VHT manifold spray paint(dark gray cast iron). Can't really see it in the picture but I guess that's the idea.
