Finally got around to emailng Brenspeed about this.
Attached is their reply if any one is interested:

"It is your IMRC’s opening. At 3K they open. If you would like send me your serial number on the back of the SCT tuner and I can make you a 87 tune that makes them open earlier. It may make it feel better to you, but may make it feel worse.

In the end what you are experiencing is normal. The IMRC’s have to open and when that happens you get a rush of power after it making it feel like a hesitation but normally that is just because the rush of power. If you do want to try something else just send me your serial number on the back of the SCT tuner and I can make it next week."

My car is due for the 10k checkup so I'll have the dealer confirm this.
