Glad to know that resurrecting a 2 year old thread can still help out!
The info available on Mustang Forums will be able to help future buyers of our cars, even when they are antiques!

My wifes Chrysler 300 had the same problem. I took it to the dealer and they said it needed some new modules that they would have to order and that it would be covered under warranty. When I got home I did a search on the internet about the problem and found that you could reprogram them just like the Mustang. Went out and tried it window works fine.The thing thatit said would trigger this was a disconnected battery and I had just disconnected it to reset a check engine light.

Bottom line is... if the batter went DEAD... his computer reset to factory defaults.
Have your dealer reprogram the computer to work the autodown feature.
You will also find some other features that used to work and now don't. One is the Window Down with Remote for example.

the computer and dealer reprogramming will not help.
Try recalibrating thedrop-down feature as described in
the owners manual.
