You have to multiply the gear ratio from the transmission by the rear end gear to get the finally gear ratio. So...
Manual with 4.10:1 gears...
1st = 13.69
2d = 8.2
3d = 5.41
4th = 4.10
5th gear manual 4.10:1 gears. Final Drive = 4.10 X .68 = 2.79
Auto with 3.73:1 gears...
1st = 12.12
2d = 9.10
3d = 5.78
4th = 3.73
5th gear automatic 3.73:1 gears. Final Drive = 3.73 X .75 = 2.80
Auto with 4.10:1 gears
1st = 13.33
2d = 10
3d = 6.36
4th = 4.10
5th = 3.08
Auto with 4.10 gears, is approximately a manual with 4.56:1 gears...
5th = 3.10

Not necessarily. It all depends on what your plans are for the vehicle. Just remember almost everything is a trade off.
Heck, Ford could only get away with 3.55 auto and 3.73 manual in the Shelby GT. You know the guys at FRPP probably told them 3.73 auto and 4.10 manual, but my guess is concerns about mileage messed that up.
In this case it means lower gas mileage at highway speeds. (You might see a very noticeable bump in mileage in the city, though.) I lost about about 2 mpg highway over stock when I went to 3.73:1 with my automatic.
I'd expect more than a 3 mpg drop with a 4.10:1 in an auto over the factory 3.31 gears. If you do a lot of city or 50/50 driving, then it could turn out to be a wash.
There is no free lunch. You can't increase your highway revs by around 20% over stock and expect not to loose some mileage.
You could also do 3.90:1 gears. Although, all the gears in that ratio are made by Motive. I've heard the way to go is Ford Racing because the Motives tend to whine. (Although, Motive has made gears for FRPP. Perhaps the specs are different for the FRPP brand over the Motive brand?)
I have no idea if that's true or not, you'll have to ask someone with experience with Motive gears.
