Kill two birds with one stone. Take the new intake tube off where in meets with the manifold, then take the filter off and put both back on TIGHTLY. That way you can be sure there is not a vaccum leak. Than reload your bamma tune.

Wow, this was posted on three different message boards. I'll copy and paste my answer from the other two:
You need to let the CEL come on again, and plug the programmer in and select Vehicle Information > Read DTC's. Let us know the code that is coming on?
Make sure that you're loading a custom tune and not a strategy tune. You shouldn't have to choose any JLT intake, etc. If you filled out our tune submission form and told us you had a JLT intake, we programmed the tunes for it. You'll go under Custom Tune and see your tunes (ie. 87 Performance, 91 Street, 93 Race).
As well, call our Bama line directly at 888.226.9764 Monday-Friday 9AM-5:30PM EST and they can find out what's going on. If it is something that got corrupted in the tune, loaded wrong by us, etc. - they can email you a new tune within 5-10 minutes. Call them up!

I'm betting if you call Bama directly at 888.226.9764 they'll verify that the tunes are written correctly and that the tune submission form was filled out correctly.
If not, they'll have new ones on your car in 5 minutes.
If they are written correctly, they'll give you a list of things you can check, such as vacuum leak stated above.

I wouldn't be surprised if ONE of those two lean codes is due to you currently running the CAI with the stock tune. IMO, to know for sure, I'd return completely to stock; OE airbox and stock tune; then clear the codes. Only after putting about 25-50 miles on the car to ensure everything's normal would I try to reinstall the CAI & custom tune. If you throw a CEL again, then you're 99% sure that it's from the combo and can go from there. But that's just what I would do...
