LOWERING= VOIDED Warranty?
For about a month now, I've been hearing a weird ticking sound when I turn the steering wheel. I took it into the dealership this morning to have them take a look at it. Just now, the service guy called and informed me the warranty may be voided due to the springs. I informed him the spring were ford racing, he told me he had to check with his manager and call me back. Is the drive train warranty really voided because of the springs?

Did a authorized Ford dealership install the Ford Racing parts? Or was it you in your driveway or some local mechanics shop?
Warranty on your suspension components might be voided if they can prove the lowering caused the part failure. Powertrain shouldn't be effected.

It was installed by a local mechanic, ford wanted $800 to install. Just spoke to the service guy, he said the noise is due to the lower control arms which may have prematurely worn due to the springs. Does this make sense? Springs have only need on for about 3 months.

is the ticking noise when you only turn the wheel and standing still
or are you moving and cornering? left or right turn or both?
if the mechanic you talked to has to talk to the manager about warranty issues then he does not know himself.

They can't void your warranty for a lowering spring weather it's Ford Racing or other as long as it's from a manufacturer that follows OEM design and quality standards (which most major brands do) The worst he can do is refuse to fix your noise under warranty and charge you a diagnostic fee.
