Did you order the programmer from bama? If yes, then all you need to do is install the intake, plug in your programmer, select program vehicle, custom tune, your tune of choice, turn key all the way to on position (but do not run the engine), hit select and give it a few minutes to retrieve your stock tune and load your tune. When it's done (it will chime you), turn to the off position and unplug the programmer.
If you already have a programmer and you are ordering a mail order tune; (IF YOUR CAR IS NOT ON A STOCK TUNE, REFLASH IT BACK TO STOCK), download the tune files sent to you from bama on your email and save it to a file. If not already done, go to the programmer company website and download the application that will help you load tunes onto your device. Connect your programmer to the computer (for sct x3, you can use an HP printer USB cord) let the device sync with your computer. Click on program device, you will have 3 slots open. Click browse and download the file from where ever you saved it. Upload the the new tunes to your device and go program your mustang.

I can vouch that it's very easy. Anything with wires makes me uneasy. This was probably the simplest mod to do, don't even worry about it. Just follow the instructions they give you and you'll be up and running in a few minutes!

Your tunes are already going to be loaded onto the actual device. So it's literally going to be a plug and play process! Our Bama tuner will come with a guide on how to properly install a tune to your PCM, it's very simple.
