Your Pioneer Amp has speaker level inputs, you do not need the Axxess adaptor.
Run the rear speaker wires directly to Pioneer Amp speaker inputs.
I'd avoid the clip on connectors and buy a soldering iron and solder the wires and put heat shrink on them.
Amps are normally in the "off" position so they are not on when you turn your car off. There should be one terminal on the amp that needs an additional 12V signal to turn the amp on when you start the car. Some amps turn on automatically when you run the speaker signal to them (when you have the 12V and ground connected), but did not see this option on yours.

So where would I plug the rca cables in the amp?
I have a power wire connecting to power, ground to ground, and the on power from the antenna. The other side is the speaker input; so I plug that in and attach the wires to the speakers. So where would the rca connect from?

The RCA connectors are not used when you use the speaker inputs.
You'll have the following:
Amp speaker input connects to the rear speakers
Amp speaker outputs-go to your sub or speakers
12 Power-goes to the red terminal on the battery
ground-goes to metal car part or to the negative side of the battery
amp off-on signal (if needed) goes to 12V that is turned on when you start your car.

I have shaker 500 units on both my Mustangs and both are running the exact same setup.

Setup works amazingly with the stock shaker system. Yes it does have to be tuned down a little but it's a perfect system.
