nope, the 6060 is a nice tranny but then that would require me to get a new drive shaft too. The one I have (4 inch alum) cost $700...
Sell the driveshaft.... I'd much rather eat a small loss on a driveshaft and have a stronger transmission/6-speed then harp on having to replace the driveshaft.

Well, it comes to another $1,000 over the built 3650 to go with the 6060 and for my setup I don't think its worth the extra money. Lots of guys out there with the built 3650, more cost effective alternative.
A built 3650 is $2,050, a TR-6060 is $2,800 plus a new drive shaft or modify mine at about $350. For a street car with some track duty a few times a year, not worth it.
Close to 4 months, I was having issues shifting from 1st gear to 2nd gear. Off and on it would grind and I would have to jam into gear a bit. Eventually, over time the throw out bearing went out in the slave cylinder and I was hardly able to shift into any gear. I had to jam the shifter into every gear in order to make it to the shop. Thankfully, the garage was only a little over a mile down the road. I ended up replacing out the whole clutch assembly.
I am not sure if this is your issue, but wanted to relay.

The only time I seem to have a grind problem is if I power shift or shift it very fast from 1st to 2nd, other then that its fine. Going from 1st to 2nd shifting normally is okay, a bit nochyer then the other gears. But I have to shift slow in order to use the car. Forget about any spunky driving.
I think you made a good choice goign with the better transmission. If you sell it privately that will be a significant selling point, along with going to 6 speed and just having a better setup for as long as you own it.
