Default sound system help (amp wiring)

I have an 06 GT with shaker 500 setup. I upgraded the head unit to the Otto Navi touchscreen. I also got the shaker 1000 amps and speaker setup to add to the trunk. Since the is no wiring harness to go to the back of the trunk I had to run a power wire from the battery to the amp. I put a 2 farad capacitor on the power wire before the amp.
Heres the issue:
The ford speakers are 4 ohm dual voice coil. I'm taking a multimeter to it this afternoon to verify. (They are labled 4.6)
The amp is a 500W single channel amp (kicker DX500.1) which is rated at 500W for 2 ohms and 275 watts for 4 ohms.

how do I wire them up?
there are 4 wires coming out of each speaker.... 2 for each voice coil (1 positive and 1 negative). The amp has 2 sets of RCA jacks. 1 for in and one for out.
I apologize if this sounds like a stupid question, but I've never done anything like this before.

seek and find: Ifound the wiring diagram... but for the specs I listed - a 500W amp and fords 2 speakers - I wonder if this is configured. I know the factory setup had a 125W amp going to each voice coil - 500W total.

I may be upgrading the factory 10" speakers soon as well. What sub to go with is the question. I'm keeping everything Kicker. It must be less than 6" deep and dual voice coil. But whats the best wattage to get to get the most out of it?

Um... I dont think that drawing is what you want... If they are dual voice coil speakers, the woofer is powered by a sub amp, and the tweeter is powered by the radio. Somebody please correct me if I'm wrong.

this is for the amp and sub setup in the trunk, there is no tweeter.
