Have you used a volt meter to check for power at any of the relays and plugs? That is the only way to really verify what is happening.
As a temporary fix to drive the car, you could wire the fans to a manual switch that you turn on when the car is running. That would also verify the fans work.

Any good writeups available for a manual switch that I can rig up in the mean time? Can't seem to find one for 05+ models
Also, one thing I have not tried is returning the factory tune to the car(have been running the same one for over 2 years now) and disconnecting the battery to reset everything. Maybe worth a shot.
