Default Semi poor idle and fluttering noise at rpm's over 2500

Hello everyone! I've read through some other posts and none of them seem to cover what i'm experiencing. The noise has happened before and was fixed and now is back. When i first started experiencing the problems, there was a big lag in acceleration and a bad fluttering noise when I was between gears and sometimes at mid to high rpms. I took it to a shop and they couldn't pull any codes but said i probably need a new clutch and that's where the noise is coming from. A few days later, a check engine light popped and the code was for a cam shaft position sensor. I replaced it and it fixed the lag and fluttering noise. A month later, i'm experiencing the same issues, i pulled the code again it was a cam shaft position sensor again. (I was unaware there was two) I replaced that thinking it would fix the same issues but this time it did not. The only difference that i can see is that i'm not having the lag issue this time. Any help would be greatly appreciated. The car is a 2007 Mustang GT 4.6 with 110K, tune up at 100K.
