05 Mustang not starting after battery change
So very weird issue. Couple days ago I was leaving and car wouldn't start, just like battery was dead. Had been working in the garage all day and had the doors and trunk open on the car so figured battery may have drained. Also had switched the 93 tune to 87 but it started after that no issue. Had left the scanner plugged in as well. Grabbed some cables from a buddy that night, got home and it jumped right away. Let it run for awhile, all good. Next morning got up, went down and started it no problem. 30 mins later it wouldn't start, as if battery was dead. Took the battery to Autozone and left it overnight so they could charge and test. Test was good 12.1v. Got it home put it in the car, no start, just clicking. Battery was only at 9.43. Put a charger on it and tried to start, didn't work. Acted like it wanted to but then click. Tried this three times and ended up getting a new battery anyway. Brought that home and now it cranks fine, but acts if there is no fuel getting to it. Figured I had to reset the cutoff. Did that, started and reved, then died again. Now it will crank, start, die right away like no fuel. I can't hear the pump engage and notice the antitheft in the cluster is flashing slow when key is not in it. Goes out when I turn the key. Oh, and the driver side window won't go all the way up when closed. May need to reindex it? Below is what I have tired.
Retune back to 93
Disconnect and reconnect each cable, and both cables
Disconnect cables, touch them for sec to reset
checked all fuses
rotated key 8 times
reset fuel cutoff
unlocked with key in door
locked and unlocked with fob
tried spare key
turned the wheel until it locked (someone suggested this)
Any other suggestions would be appreciated. Thanks!

UPDATE
Update. So I decided to see what would happen if I tried to jump it. Sure enough, started up. Ran rough for a minute or so, took the cables off and let it run on it's own. Seemed fine. Me and GF went to run an errand, came back 30 mins later and it started right up. Drove it for a few with no issues. Gonna let it sit for a couple hours then try again. Weird....

Replace your battery. 12.1v after an overnight charge? Weak, or bad cell. What's it read while you're cranking the car? Shouldn't drop below 12v. I never trust Autozone and their "judgement" on batteries. Here in AZ batteries last 2-3 years tops and whenever I go there, I just let them know I had it on a charge overnight and it's not holding, no further questions.

Replaced the battery and initially it would not start. Only did so after using the jumper cables. that's what was so weird. It's been two weeks and no issues! Maybe the battery wasn't fully charged when purchased???

It's possible it wasn't fully charged but is unusual. What's the free replacement period like, 2yr, 3yr?
