Swapping out my auto transmission for a manual
Is this something that I can just go up to the Ford Dealership, give them approx $2000 and they'll have the transmission swap done in a week? Or do I have to go to a specific shop to get it done?

Just go to the dealership with your car, look for a similar car with similar miles and similar options, make sure it's a manual, and give them a $1,000 check and drive away.

Yea if I were you I'd look for a car as similar to yours as you can find, and ask them for an even trade, maybe you give them a couple hundred to cover costs. The only downside is when I was look for my car it took me about 2 months till I found a V6 with manual in a color I wanted.

I used to be a regular over at a Firebird forum years ago, and many people wanted to swap the transmissions on a 3rd Gen Firebird out for a T6 manual tranny due to reliabilty and whatnot. The average running price for a transmission swap was usually between $2000-3500 easy. And that was about 3-4 years ago. It's not a simple swap process, so you'll be shelling a lot out of pocket in labor costs, in addition to all the necessary parts and work to configure your vehicle properly. If you price out a new vehicle, you're looking at probably $1000 difference between auto and manual trannys (I haven't priced one new, so I'm just guessing.)
I think it'd be a lot cheaper and easier just to trade yours in for a manual (whether you do it now or down the road is up to you). But manual or auto, you're still cruising in a Mustang.

Also if I were you and you decide you love your car, maybe it has some sentimental value or something, that it doesn't void that part of your warranty. Say your car gets f**ed up I don't think they would have to much of a problem blaming it on the new transmission
