K&N CAI Issues? (63-2565)

K&N CAI Issues? (63-2565)
My 2008 4.6L 5-Speed GT is all stock but some Flowmaster (17410) and a newley installed K&N CAI (63-2565).
After the flowmaster install everything was great runing, great sounding, etc. But it seems as if after the install of the K&N CAI I'm bogging down in 3rd at 3/4- full throttle, 2nd seems to run great as well as throttle responce, its just mainly 3rd.
And one have this CAI installed (without a tune) having any issues like this? I'm wondering if this issues was why all of michigan (as well as other states) was out of stock (backordered) any of these CAI's for almost 2 months!
During install I did remove the neg batt cable, but did I need to do anything special after I re-hooked it up so that the computer could find the new CAI?

Well.. First off sorry for posting this in the 4.0 Section I didn't notice till after posting it, I then posted this message in the right section and came back to edit this one only to find out it was moved to another section...
