This is a PDF of the TSB that discusses this issue. I don't know for sure but I was thinking that if you had a hand-held tuner, that you could take your car to them, reload the stock tune, have them install the update, then reload your aftermarket tune. This was what I was thinking of doing if I ever got around to doing something about it. I am kind of curious to know how much they would charge to do that. The TSB says that it should only take .3 hrs.

If the dealership reflashes your PCM, your handheld won't recognize it and it's a bit of a hassle. You'll have to provide your tuner the new strategy code and he'll have to send you new tunes.

resetting the adaptive learning MIGHT help.
But that BBK is gonna be your first problem.
SCT canned tunes also sork.
AM FTW.
Did you give them your PCM calibration code when you bought the SCT?
Also I dont know of an Airaid intake that requires a tune.
Thats two strikes right there.
Some mods dont play well with other mods
when they are expected to do so.
Get a tuner that has tunes matched to a particular CAI
and the other mods you have. American Muscle and BAMA
tunes for life FTW.

And no I didn't have to get them the calibration code for the tuner and yeah I made the mistake of not knowing that cai and tuners need to go hand in hand (don't laugh) and I had always heard good things about airraid

Resetting the PCM is basically clearing the Adaptive Learning by disconnecting the battery for about 20-30 minutes. It has no affect on the tune.
The Adaptive Learning, as time goes by, tends to change certain engine parameters for improved fuel mileage at the sake of performance. Note that following a reset, it sometimes takes a few dozen miles before the car runs well; sometimes it's just fine from the start. But most people seem to notice a bit more... "spunk"... following a reset.
