Car seems to misfire

Car seems to misfire
My car seems to misfire (not always, just sometimes) while driving and its really annoying.I had a check engine light before but that was for a cracked boot and that has been repaired. Now I have no check engine light and I have no codes after reading through a scanner. Any good ideas of what it could be?

2001 Mustang GT Auto
No mods (well 1 if you consider a K&N air filter)
Around 78000 mi
Oil change around 1500 mi ago
Just changed all the plugs around 6000 mi ago and had no issues since except for that check engine light (which was caused by the boot being cracked)
Did recently clean my engine (that caused the boot failure)

when you cleaned your engine did you use a hose a spray water everywhere??? i hope not
