you can get the mach engine....which i think is essentially the same minus the supercharger of course.

Cobra has an Iron Block with completely forged internals to handle high amounts of boost.

Mach is an aluminum block with, depending on if its manual or an automatic, a forged crankshaft (manual) or a unforged crankshaft (auto). No other forged internals.

Also, some 99/01 Blocks were Teksid Aluminum blocks. Not all of them were Windsor blocks. The Teksid ranges from 96-01. If its a 96-98 Cobra its definately a Teksid, if its a 99/01, its hit or miss.

I'm in the process of doing the exact same swap in my '98 that you're considering. If you do decide to go with an 03/04 cobra motor, depending on how much boost you want, you're also going to want to consider suspension and brake upgrades.
