If your looking for a 4.6 the last one you should be looking at are the 96-98 NON PI HEADS 4.6's,There the slowest mustangs produced since the mustang 2!!
But yeah...Mod the fox you will get more power out of it

Just get a 96-98 cobra block. DOHC 32 valve aluminum block and forged pistons.... So much more potential. The more you add the more you see.

I guarentee a head/cam/intake/boltons 5.0 will outperform any 4v setup that costs the same, or even anything close, n/a.
The aftermarket for the 5.0 is just tooo huge. If you plan on modding the car there is no reason to swap from a 5.0 setup to a 2v or 4v setup.

+1
espcially with you having a NPI 4.6 .

Mod the 5.0... Parts are more abundant and it is cheaper to make it go fast.

RE: HP DIfference BW 5.0 and 4.6
First of all the car is a 4cyl auto car, so Im going to be buying a donor car to swap everything out. I had found a 97 for 1800, However Im having trouble finding a 87-93 foxbody that is already a 5.0 5 speed. Does anyone know if it would be any harder to swap that 4.6 into that car compared to the 5.0?
