Default auto to stick

i have a 1996 mustang gt. it was an automatic but it is now a five speed from a 97 gt. when they changed tranny's the used the same computer so my check engine light flashes because the automatic tranny sensors are not hooked up. now in most cases i would not care but since i now have to take the car to a state certified smog shop it is a problem. my guess is that i just need a new computer, but is this going to be an expensive job and do i need a computer from a 96 or 97 can anybody help! thanks
