the intake problem was from 96-98 only i think. the 99 &up have aluminum bracing to help to prevent flexing and cracking... that was the only problem that i have had w/my 98 gt 74,000 miles on it. (other than needing more power) which has been addressed.

emengency brake was recall? but havent had a problem with mine, but didnt buy my car new either.
The T45 in the 96-01.5 hates powershifting, and there is no steel replacements for the shift forks that break[:@]. But the t45 is one of the smoothest shifting transmissions also.
2001 manual transmissions you can get a possibility of 2 different manual transmissions either the t45 or the tr3650.
Major problem........ these cars need more gear from factory. Fix=Don't Fear the Gear

Tunable Induction used to be densencharger... top of the CAIs I guess. They had just changed their names.
My problems: Split fuel line that leaked majorly (freak incident I guess, could have resulted in a major fire though)
Interior squeaks and noises... very frustrating
Slight tick in the head... TSB on this
Noisy stock TOB
Creek/clunk in steering rack and pinion... TSB on this
Stalls after WOT to 5200 RPM, then let into neutral to fall to idle... happens randomly... less than 1 in 35 right now... just an IAC issue.
Just grasping for other little things that may be wrong, I haven't had anything major except the two TSB issuses and the fuel line splitting. Dealership refuses to do TSB work unless I pay, regardless of warranty, they say "it's just a heads-up to make the dealerships aware of these problems."
Edit: Transmission is annoying as hell. Lots of backlash that I thought may have come from bad u-joints on the driveshaft or play in the rear... it's rock solid all the way up to the transmission. It's very very sloppy. Synchros aren't always up to the task, I don't power shift any more because I've grinded 1-2 too many times because the synchros won't let it in in time. 2-3 isn't as bad. Just go take a look at the TSB section.
All and all though, despite the problems, I love my stang. I wouldn't have anything else... except an 03/04 cobra... black of course
