The headers ain't gunna be cheap from the first guys... the company is known for quality you pay for.

The intakes are booking at 795 last I got back from HPS. I asked for a GP but he didn't reply to that request so I'm taking that as a no right now. The intake is cast aluminum and fits under stock 99-04 gt hoods. I'll bet $1 that it'll fit under a stock 96-98 hood too.

Hood clearance on a 5.4 really isn't as big of a deal as people make it seem. I'm pretty much under the stock hood on mine the only thing that is hitting right now is the s/c.

Well I would either make friends with someone who can weld or just run shorties.

It depends on what intake you use. Here's what I had to change when I swapped to my 5.4 intake setup. The fuel lines are on the other side of the rail so I had to change that. The alternator is different so you'll have to buy a new one of those. The rest of the accessories work but I had to buy 1 new tensioner because the timing cover was different. That's all I can remember now, I started this a long time ago I like to drink, which makes me forget things.[&:]

This is all assuming you are doing a 2v. Oh and fyi when I made my headers I didn't just modify the 4.6 headers. I cut the headers 6" from the flange, bought a header fab kit and started cutting and my friends was welding.

I am going the 4v route using '03 heads. I got two boss 290 intakes coming from AU; got them off ebay au. I plan on using whatever the cheapest low mile engine I can get and going through ford for the timing chains (Shelby GT500). I don't know what to do for cams. I have aviator heads with cams, all the info I can get say they are the same as Mach 1. I am thinking about the fr500 cam kit, but the cost, and I think I can have a custom grind for the setup for the same price.
