Yea theres probably a good chance that has something to do with it. I had to throw a new intake onto my car due to a coolant leak last week. I had to take off my plug wires during the installation, and once I got everything back together, I drive my car and i'm missing a couple cylinders, it turned out it was my plug wires. They were 60,000 miles old, so I guess some of the bending and twisting they went through when I was taking them off messed them up.
So I say check your plugs and your wires. Replace em' if its been awhile.

I bet it's your spark plugs. I had the exact thing happen to my '97 when I had it. It would run like a beast up until about 3800 - 4000 then the car would start bucking like a freakin' horse (well, it is a horse, but you know what I mean, lol)...
changed my spark plugs and wires and everything was good to go after that.
