When I have my engine rebuilt, what parts should I swap out for aftermarket ones ? Should I keep the same engine block ?

It depends on what you want to do with it. For sure i would do all seals gaskets, sensors, plugs wires stuff liek that. As for cams and heads and cranks and stuff, like i said, depends on what you want.

since its an auto, I have no idea how much power I could get out of it, from what I understand eventhough the 98 GT is rated at 225, the autos produce much less HP, I'm thinking somewhere near 300 HP would be good.

Your prolly gonna wanna beef up that tranny. For that much power, your gonna need pretty major work. Full exaust, heads, cams, a little bit of boost maybe. You could also swap another 4.6 in if you could find a nice one for a good price. Im not really an expert on those shoc 4.6s but im tellin what i know.

Go with a full forged lower end, ported & polished stage 3 heads, stage 3 cams, richard racing intake manifold, big throttle body, big MAM & a good CAI with a big *** K&N air filter!! For exhaust go with long tube headers, Dr. Gas Off road X pipe & a 3" Cat-Back with 3" Borla Stinger Mufflers!

There are many things that you need to do for this project:
Heads, cams, longtubes, o/r x, straight through exhaust, pullies, timing advanced, maf upgrade, and a ported intake to name a few
