A clay bar would never remove water spots.
Get some scratch remover and use some elbow grease working them out. If that doesn't work, it'll take a buff depending on how bad your clear is etched.

RE: spoiler issues.
Try some vinegar on a paper towel. Wet the towel, and let it sit on the water spot for a bit. Vinegar works very well on my frog tank to get up water spots from splashes with no damage to the glass. It should be safe on the clear too.
